Orders are archival information so being able to change data like line item prices is not possible once the order has been made. This kind of makes sense since if you've already sold the product you can't really adjust the price for the sale of that product.
You can't file transactions because the payment creation API isn't there. I think you can pass a transaction in with the order but its effectively cash or some other kind of external payment method.
